One other thing you should do to help with the life of the bigger engine is to install a larger oil cooler. With the added size of the engine and the weight of your trike kit and passenger the bigger engine will run hotter. I use Amsoil 60wt synthetic in my engine to help keep the temps lower. If I was looking to attempt this swap myself I think the best option would be to see if a pre-2004 hardtail kit could work on a 2004+ frame. It looks like that could work as the hardtail kit on a rigid mount frame includes the rear motor mount section as well and would eliminate the issues with the swingarm and what not.
